You can use all types of cost center bookings with Virtual Terminal and mobile, depending on the settings in Settings - System - Application config: Use cost centers on YES and Show all cost centers in VT on YES.

Make sure you have linked the cost center definition with the employee and also VT terminal is in a terminal group assigned to employee.
